TAMAL does NOT work well for certain genes. For example, the haplotype tag/functional SNP approach implicitly advocated by TAMAL will not adequately capture genetic variation in cytochrome P450 genes, BRCA1, and CFTR. To learn more about the underlying issues and debates, careful reading of the HapMap Phase I paper and Pritchard and Cox are good starting points.
